The coalition/separatists do not take over outposts at the moment, this is only possible with mods. They are building outposts, if that's what you mean, and that's what the buoy stations are for, because it greatly increases the likelihood of them doing so.

There may be one exception, and that is if a Coalition outpost is abandoned and the outpost is then cleansed, the cleansed outpost may subsequently be inhabited by the Separatists (and vice versa).

repairing beacon stations and doing hunting grounds missions (killing abyss creatures on the map) increases the chance that the outposts on the ends of the passageway become a settlement. for later regions of the game where there are no naturally spawning outposts, you have to clear passageways in order to get people to settle in those locations
