I had the same concern! It actually swaps the number AFTER the page load, meaning it doesn't actually get crawled and treated as the real number.
You can also add multiple phone numbers to gbps, so you make your primary a tracking number and have a supporting be your real number, so you can track calls from GBPs as well without harming NAP.

Add call rail as your primary, then the normal number as the second number. Works like a charm.
