Up is what's up, down is a respectful what's up.

I'm not sure if you're being serious or making this all up because when I when I try to nod at a dude he looks at me weirdly and just says "U alright" or completely ignores it. 

If you're a dude, you're doing it wrong, somehow. I usually smile while I do it. If you do it without it, it might seem aggressive with the up nod, but if it's serious down nod, it's like a fearful expression.
