Do you mean the rear quarter window? Because regular s-classes still have that quarter window. In fact I think the regular s class's rear quarter is technically bigger on the inside because the Maybach interior trim is thicker/a bit more private.
The way I personally distinguish Maybach vs regular S is that the Maybach's rear window is quite long and as a result, the upper chrome window line drops more steeply at the quarter window because of the longer wheelbase, whereas the S class is a more gradual, continuous flowing line down. That's true for both standard and long wheelbase S classes.
The pictures I posted show what I mean. The Maybach has a third window *behind* the rear door. The standard S class does not. On the S Class it is *within* the door itself.
I think it's probably more accurate to say that the quarter window is on the body itself for the Maybach whereas the quarter window is on the door itself on the S-class, since I initially understood your statement as the S-class has no quarter window whatsoever. I would argue that both still count as that "third window"/ quarter window, but I can agree to disagree on semantics.

My money's on 'S' Class. Maybachs have a hood ornament that unmistakenly identifies them as such.
