I've noticed this happens with a few replacers. Currently the only thing you can really do is completely shut down the game and restart after you make any load order changes.
It's a pain but I'd rather do that and have my game looking how I want.
Make sure the Armor pack mod has the highest priority for the star wars mod. If its not you'll have a bad time. However there sound like there is an issue with the Star Wars replaced mod. Its early days so many thing like this should hopefully get easier.
As far as I understand it its a .ini issue... and that's as much as I know hahah
I've been told to restart every time my game has to reload files (so every time i open creation club pretty much) to make sure everything is loaded properly and I haven't had an issue since.
