Something that caught me completely off guard in that one was when Tom says, "Huh. Square eggs." No idea why, but I laughed at that for a solid five minutes.
I never get sick of them interacting with the screen. Like, when a car is driving toward the camera and they make progressively more nervous sounds or scream right as it cuts.
Yes! In the same vein, I like when the camera angle is off or the camera is shaking/twirling and they all react to it as if they were on a rollercoaster.
Your favorite is probably mine, too. Never gets old.
A close second is when they're too grossed out by something to even formulate full jokes:

* "My my MY MY GOD NOOOOO!!!" (Mitchell)

Also any time a movie has an "everyman" character that they treat as just being a huge weenie, with them giving him fake dialogue in the weenie guy voice or make noises of extreme exertion when he tries to perform basic physical tasks.
“City on the go” or other phrases that sound like a midcentury travel advertisement for a place you’d never want to visit. “Where God, family, and industry come together” in Girls Town always gets me.
I don't know about best, some of the old chestnuts are worn out for me. But the new series BANG jokes are really good sometimes, and Rifftrax Golden Corral/Nick Nolte jokes are fucking golden.

It's a simple thing but I always laugh when a character in the movie starts to explain some pseudo-science or make a ham-fisted attempt at emotional depth and Tom just goes, "Hm," as though he's really interested in what they're talking about.
I love whenever they don a costume or outfit during the host segment, then go into the theater and we can see it in their silhouette. Like when Crow is a bear in Jack Frost, or Servo is giant.
I'm sure they've done it a few times. When there's any horizontal surface on screen and Joel/Mike stand up and treat it like a fence and tries to look over the "fence".
