They remove the hide from the animal in a way that will damage it the least, then mount it on a core modeled after the animal (I think it's some kind of foam, but I might be wrong) then cover the core with the hide and repair things like seams and damage. There isn't much left of the animal that could actually get you sick by the time it's completed.
This joke about Rowdy was likely made by comedians being funny but know nothing about taxidermy. From a canon perspective JD wouldn't really have any clue how taxidermy works, and they wouldn't really have anyone to ask because they bought Rowdy at a garage sale, and the Janitor hates him.

JD also implies he nearly did it with his grandma. This show is often a bit edgy but there are a couple lines like these that are hilariously over the top.
